Are there any left? Any tips? Where do FOTs who live in those areas go these days?
Most record stores in Boston are slowly dying off, which is why I ask.

The indie record shop does seem to be slowly vanishing around here as well. There are still a few places worth checking out though:
If you're in NJ both Vintage Vinyl www.vvinyl.com (http://www.vvinyl.com) and Princeton Record Exchange www.prex.com (http://www.prex.com) are worthy. I'd rate PrEx a bit higher mainly of a higher quality of cheap used LPs (which is usually why I'm in a record shop) though VV seems to have an edge for new CD releases.
In NYC, Other Music www.othermusic.com (http://www.othermusic.com) and Mondo Kim's (their website has been "temporarily down" forever but they're at 6 St Marks Pl if you want to check them out) still have the goods. You won't find any bargins on used LPs at either (or any other store in Manhattan) but they do have any new indie release you might be looking for and their CD used bins are usually filled with good stuff for $7 or so. Rockit Scientist www.myspace.com/rockitscientistrecords (http://www.myspace.com/rockitscientistrecords), also on St Marks in a good shop as well espeically if you're looking for obscure freakbeat or a rare volume of Killed By Death or something.
If you're staying in Brooklyn the pickings are pretty slim (perhaps because the hipster population boom in BK coincided with the digital music revolution) but Sound Fix www.myspace.com/soundfixrecords (http://www.myspace.com/soundfixrecords) in Williamsburg is worth a look. Maybe someone from the area might be better suited to tell you about it than I.

Academy (http://www.academy-records.com/)! All used. On 18th Street between 5th & 6th. They've also got a vinyl annex on North 6th in Williamsburg.

FYE in the Woodbridge Mall has a top notch selection. ;)

OK, seriously now.
I used to shop at Curmudgeon music in Edison, NJ until they closed it.
I'm not sure if they have their second store in Sommerville?

I actually brought up Curmudgeon here on the board a few months ago. It's not a bad little shop but I'd rank it a distant 3rd to PREX and Vintage Vinyl, especially if you're coming in from out of town. It might be worth a look though: http://www.myspace.com/curmudgeonmusic (http://www.myspace.com/curmudgeonmusic)
I haven't been to Academy yet but many of my Brooklyn-residing friends tell me the vinyl annex in Willy B is worth investigating. Maybe I'll check it out this week.

Tunes in Hoboken is decent.
If you want to check out the comic book/collectibles geeks while shopping for music, I recommend The Record Store in Howell (I've been going there for nearly 20 years, don't know how much longer they'll be around though):

Thanks for all the great tips. I knew I could count on the FOT to come through! CLASS!
